If magical citadel of endymion is on the field w/no spell counters my opponent left a face down mystical space typhoon(MST) on their turn. On my turn I use my MST first then the opponent chains their MST to destroy magical citadel. So do i get a spell counter from my mst before its destroyed or not?

Magical Citadal won't get the counters until after the spells have resolved, and since his MST resolves first, it will destroy Citadal before it can gain a counter.
